If you do not have any particular data in Marmotta and you could remove
the home directory, there is a Maven profile to force cleaning-up the
home directory at booting:
mvn clean tomcat7:run -Pcleanall

that's how we are trying to address such problematic for the development

over a relational database. In our roadmap we have, maybe for too long,
to integrate any of the current implementations of R2RML to cover such
scenario. But I can't give give any estimation of when, sorry.

There is a hash, however, I never entered a password.

Yes, Marmotta does support Named Graphs, but are called 'contexts'
influenced by Sesame.
