That call to a webservice does not create the same file at the filesystem. Check the value of the property security.profile at the file $MARMOTTA_HOME/system-config.properties. For doing any manipulation of that file, please stop Marmotta first.

We'll try to find the issue.

Anyway, if you have the freedom to touch the system, I'd recommend you to switch to PostgreSQL as database to host Marmotta; MySQL is by far the less tested backend.
