Hello Harry, I can think of an example of multiple protein chains with multiple cofactors: photosystems I and II. There are several structures in the PDB, take a look, they are full of chlorophylls, carotens, and other things. Definitely more than one per protein chain. If you are going to use these atomic models, I highly recommend looking at the maps (whether crystallographic or cryoEM), because some of the cofactors are strongly supported by the density while others much less so. Model building is difficult, no judgment here, just reporting an observation.
I can't think of an example of a single protein chain with multiple cofactors off the top of my head, but there probably are some out there.
