On an Opteron/amd64 machine, after upgrading to "squeeze", I had the same bug.
Compiling 0.28.4-2 from sources in "sid" solved the issue.

Using a skinnable Interface, I can change preferences clicking on the button
but right click, Interfaces -> Preferences does not work ( preferences window
does not open)

I also had only segmentation faults using a skinnable Interface with
version 0.9.8a-3 using a debian squeeze
In sid a lot changed but still a lot of Skins look horrable and many
have bugs
I think this is not in favour of vlc like Bug: #518300 a
