I had a similar problem with the flatpak on Ubuntu 22.04. It found the
file the first few times, then kept telling me it could not upon launch.
(I never tried opening from the recent file list) What was odd, was that
if I did the File > Open dance, it brought me right to where the file
was, and already had it highlighted!
I think there is a flatpak command line switch related to forwarding
file access that might address this, but I solved it by including the
full path to the file in my launcher's exec declaration. (you can either
right-click the launcher and edit Properties, or find the
org.gnucash.GnuCash.desktop file and edit it there)
For clarity, what gave the problem was a file path reference like this:
"~/Documents/Accounting/GnuCash/book.gnucash"
But what works reliably is:
"/home/user-foo/Documents/Accounting/GnuCash/book.gnucash"
It seems that, although it is the same location and permissions do not
change, the launcher is choking on the shorthanded "~/" instead of
specifying precisely "/home/user-foo"
My understanding is that the location itself is not the issue, as
flatpaks are supposed to have access to your home folder without
switches or workarounds, so this is likely a bug somewhere.
Regards,
Adrien
p.s. - I'm wondering if that command-line switch to forward file access
might also resolve my unfound app icon issue...

Well maybe i better deal with all the issues I get.
1) when I start gnucash, I pretty much always get the error message the
that file could not be found. It is in the history list, do I want to
remove it? I say yes, and then have to open it via the path
file/open...etc.
