Gmail has a couple complicated settings on the gmail website in settings or preferences.
In addition to IMAP or POP (both can be set at the same time), there is a setting which is automatically checked. This setting is archive email even when deleted. Because I did not know about this setting, I did not change it and ended up with over 140,000 messages in my inbox when I switched to the mac. Apparently, Apple Mail (whether iOS or Mac) does not recognise this flag if it is the archive flag from messages which have been deleted on another computer. Before the messages can be permanently deleted, the permanently archive deleted messages box must be unchecked. After doing this, I have spent the past several months going through and deleting old messages. I read the subject lines to make sure messages were not misfiled before deleting them. I am now down to just over 20,000 messages.
