geometry, which sets the page layout. But that is too late
for fancyhdr which uses the layout setting which is valid

I'm writing a document using the Tufte-book class and I'm having trouble
figuring how to configure the footer in the document preamble in order
to prevent the body text from "flowing over" the footer, as it happens
on page 2 of the enclosed mwe...
Any ideas
You can open pdf in inkscape and cut the footer and/or export that part to a
png-file.
There are also other programs that can translate from pdf to e.g. png. Which
depends on your platform.

I already have the page numbering in the center footer, not the way Waiuyo
suggested but also working. I also tried it the way Waiuyo suggested it,
but it got me the same problem:

It is, but we don't provide yet a dialog to do this. You have to do this via preamble commands
If your heading settings in 'fancy', then you can put

Latex can be tricky. LyX tries to help that, by offering easier dialog
boxes for common stuff. You should be able to set the margin sizes
without any latex commands at all. Some latex will be necessary to make
a multiline footer though.
