The "fleqn" option determines whether equations are *aligned* or *centered*.

In both cases, the equations are indented: either with a fixed
indentation or (when centered) with a variable one.
This should be reflected in both, GUI label and internal variable names.

Therefore, I propose the GUI label "align" while the internal variable
should use/include the term "fleqn" (this is what Developers recognize).

This is acceptable, although I would prefer it simpler:

IMO, \mathindent is a very rarely changed setting that does not need a
GUI entry. Also, with WYSIWYG we don't need to exactly reproduce this
value in the GUI, it is OK if equations are aligned and indented by the
default value.

Agreed. (Also, in the Math settings pane, non-mathematical connotations
to "formula" are less likely.)

However, I can also understand the arguments to have it in the Text
Layout (which is about "how to spread content on the page"), so I have no
strong preference here.
