When you are done using gnucash, just click on the "Save" item in the File menu (or on the diskett icon in the toolbar), and then click on Quit in the File menu. I believe if you just click on the Quit item in the file menu it asks if you want to save the file and you can click Save there and that should also work. At least that is what works under Linux.
What does not work is to just shutdown your computer or just log out *without* quiting from gnucash. Yes either of these does kill the program, but not *cleanly*.
