If you aren't on a Mac, todo.sh by Gina Trapani is good if you have a shell or
cygwin.

For example:

t a 'Check on status of project boskone @meeting +lensmen'

Will add a todo with context @meeting for project +lensmen'
(for those that are used to GTD syntax)

If you combine that with Dropbox, you have a todo list that you can get to
from just about anywhere, and since it is just a text file, you can edit it if
you don't happen to be at a machine with todo.sh installed.

It is under active development, with several plugins written for it.

Otherwise, as has been stated, I think you are looking more for either a
ticket system or a project management system.  For the life of me I can't
remember the name of the one I have installed at $work, if interested ask, or
just look online, there's a couple out there.

Something that will let you set milestones, dependencies and hopefully some
GANT charts to show timelines and blocking issues could be handy.  

One of the biggest problems that I have run into working with other groups is
getting people to understand that if task X gets delayed by $var days, it is
possible that it will push the entire project out that far.
