My guess is that prefdm is set to run at runlevel 5.  Is your
initdefault set to 5?  If you want X over VNC but don't want X on the
local console, then you might want to leave the initdefault at 3 (or
whatever it is set to) but set prefdm to start at 3 instead of 5.
