So I've found out what's special about these windows. They're smaller.
Windows from the same application that are sized smaller disappear from
the scale plugin launched by Unity.
On a lower-resolution screen I can set the "spacing" setting for the
scale plugin in CCSM to 2-3 times the default and
I use the term "child windows" loosely. I'm not sure what's different
about Pidgin's windows compared to those of Chrome. I've done some more
testing with different applications:

Can also reproduce this on Intrepid. GSynaptics is pretty much required
for my Dell Studio 15n and its Alps touchpad. Without GSynaptics the
touchpad is too slow to be usable. I don't see any reason why
GSynaptics shouldn't be installed by default on any laptop. Why

I've got proposed enabled in my sources.list. When I run sudo aptitude
-t intrepid-proposed I don't see the new nautilus and gvfs packaging
after refreshing my package list. Do I need to wait longer for this to
hit the respositories?

Was using Marcelo's workaround until I upgraded the system in question
to Intrepid. I could not create a new session after upgrading. The
nomachine client would display a black screen and then immediately exit
after logging in. I have reverted back to the old node.cfg until an
