I can't currently look into your examples. But one hint (because horizontal
shifting has driven me nuts before): when two notes share the same notecolumn
you can't shift them separately. So they must not have the same \voiceXXX.

Mea culpa! The arpeggio is *not* overlapping "legitimate" rest glyphs,
but only the glyph I substituted, that happens to jut a hair rightwards!
Still, as I'm stubborn enough to stick to that choice, your suggested

When you introduce these temporary << \\ >> constructs you need
to consider in what voices the notes are going to placed. By default
the notes are placed in \voiceOne and \voiceTwo, which may not be
what you want, as you already have other notes in those voices at
this musical moment. Try
