Hi Missy,
I can help with the trackpad commander information at least.  I've consistently 
been told the status whenever I change it, so suggest you might not be doing 
the gesture correctly somehow.  I'll hear the audio cue as well as a verbal 
notification every time.  
Otherwise, com.apple.dock.extra is happening for me as well, and is at worst a 
minor annoyance.  It seems to go away on its own and doesn't seem to be doing 
any harm, whatever it is, though I'm curious as well.
I doubt a clean install would matter, and trust a lot of these issues will be 
cleared up by 10.7.1, which knowing APple will probably be out soon enough.
