This happens when configure.py was not successful. There was once a bug in MiKTeX that caused this but as you have the latest MiKTeX 2.6 installed, this can't be the reason. But you tell that latex.exe is running consuming all the CPU-power, so there must be a MiKTeX-problem anyway. Do you perhaps have older versions of MiKTeX also installed, or other LaTeX-systems like TeXLive. If yes, uninstall all LaTeX-systems and reinstall a fresh MiKTeX 2.6.

Could you please test:
1. delete the appdata/lyx15 folder
2. open an internet connection
3. start LyX
If it still doesn't work, please check your firewall so that the latex.exe and the pdflatex.exe are allowed to go to the internet and repeat the steps.

If nothing helps what happens in the console when you start configure.py 
manually using this command
python configure.py
(requires of course also the correct paths to be given for the python.exe and the configure.py in the command)

If noting helps, I can only recommend to uninstall LyX, uninstall MiKTeX completely, then reinstall LyX using the complete version of the LyXWinInstaller.
