I don't think that they should be set as default. When you create a
new document, the corresponding latex file should ideally be

\documentclass{article}
\begin{document}
\end{document}

no more, no less. Now we have another couple of (somewhat unavoidable)
\usepackage commands after \documentclass, but we should have no more
than those per default.

Note that someone already asked for not even checking for LM fonts, as
that triggers their installation in Windows when using MiKTeX.

I fear that LyX becomes like Word, which tries to help you and
invariably comes in your way. Grrr.
