The alternative installer already checks if Ghostscript is installed and only 
installs it if not.

The preamble command checks if lmodern exists, if not it won't be used. MiKTeX tries to install missing packages but you can turn this off in MiKTeX settings. At install time MiKTeX is set to install all packages LyX supports, therefore also the different font packages. (This is independent from document preambles.) This assures that you have a full featured system setup. Note that this is only done once, so the first LyX installation could takes indeed some time, but then you can use your full featured MiKTeX/LyX until you decide to reinstall MiKTeX.
