This is not correct. The notes are environments and not boxes. We don't support colorboxes and they can also only handle several paragraphs with tricks. Shaded notes are a different LaTeX approach!
I don't understand what is your problem with these notes. They are in LyX for 1.5 years and no user ever complained about then, in contrary they are useful, so why should they be touched? (I mean never change a winning team.)
