This is not possible. The unicodesymbols file is made to translate single characters to a command. As I said, the characters must be taken as they are and not translated.
Using a \usepackage for every character is of not possible - a package should only be loaded once.What you mean is what we currently do in the languages file. Here we can load a certain package or define a language changing command. But Greek is already well supported. All you need to do is to mark the characters as Greek in LyX, see the attached example LyX-file. When your document language is Greek, you of course don't need to do this.
So LyX is in my opinion working correctly. The problem is that the users choose sometimes Greek characters as math characters and not the math ones. I don't know why because e.g. Windows' character table program and Word offer the correct ones.
