Wait a minute --- this may explain the trouble you're having with the
cut and paste...
I think you should still be using F12 to switch between languages. The
main thing that that does is not to set the keyboard input, but also
tell latex about the language change. Have you been able to generate
latex output without using F12 up until now?

IIRC the hebrew binding where only needed in older versions of LyX,
where it wouldn't respect input from X, there, we'd define F12 to
replace between Hebrew and English key binding internally. Now, you
should just switch to Hebrew and it should work out of the box (after
setting RTL support in the configuration dialogue).
