The example video is done with the Gnustep Calculator and occurs with all applications. It does not happen anywhere else, and in fact did not happen on older versions of Raspbian.

Something is forcing a re-display of the windows and the menu in your application event loop. I have never observed this on any rpi and I have had several and it is a well tested platform.
