the epsi file is not supposed to be transparent. actually 'transparent'
might not even be defined for eps.
your problem is a different imagemagick version or at least different
default setting.

'convert -version' should output something like:
Version: ImageMagick 6.2.4 02/10/07 Q16 http://www.imagemagick.org

have you tried the most recent Makefile? it works much better, makes
better particles and doesnt even use your printer.

the tex file is handwritten. somehow xypic already is a high level
approach to draw objects and arrows. technically you can replace the
.tex file by anything you like. maybe visit
http://www.tug.org/texshowcase/ to gather ideas...
