There are several advantages to using VNC even if you have a VPN:

1) No need to install any apps on the client
2) Usable with lower bandwidth
3) You can disconnect then reconnect without losing the state of your
programs
4) Cross platform (IE a Linux machine can control a Win2003 server)
5) Many more...
