I actually saw that there's a new option --import in sa-learn and I ran it with that (actually "sa-learn -D --import"). I wasn't too hopeful, but I wanted to try anything. It fixed the databases! It's working now! Wow! I suppose this might be a valuable experience in case someone else is having the same problem.
