Which directory is preferred in choosing a location for custom cf files, /etc/mail/spamassassin or /usr/share/spamassassin? I would like to understand the answer from both a technical and personal point-of-view.

It is definitely preferred to use /etc/mail/spamassassin.. never use /usr/share/spamassassin unless you understand the implications of upgrading.
The SpamAssassin upgrade process will rm -rf /usr/share/spamassassin/* without warning, because only the distribution rules should ever be there. Pretty much the only time you ever want to touch anything in /usr/share/spamassassin is if you're hand backporting a fixed rule out of CVS. In that case, it's perfectly fine for an upgrade to obliterate the change, since newer versions will have the problem fixed anyway.
/etc/mail/spamassassin is the place you should put most site-wide customizations it explicitly exists for that reason. It also won't get deleted by SA's "make install"
