The latest patch I attached to the bug does the following conversion:
PREFIX          SYSCONFDIR
/usr            /etc
/usr/local      /etc
/opt/foo        /etc/opt
/foo/bar        /foo/bar/etc
/foo/bar/usr    /foo/bar/usr/etc

That's FHS comliant (with a little glitch on the /opt thingy) and everything 
more sophisticated is too complicated to code.

I also added a load more documentation about the available vars :)
