Whenever your ref disappear, the first suspicion is that biber/biber cannot find the bib file. The second is that bibtex/biber themselves have disappeared (i.e. lyx cannot find them). Have you checked their log (Document>>LaTeX Log, then "Bibtex" from the drop down menu)? What does it say? Cheer
