Yes, you've got it right. In the same manner as LyX/LaTeX documents are not
usable without LaTeX, LyX/DocBook documents are not usable without Docbook
toolchain.

Again, Docbook is not LaTeX (repeat twenty times, until you get it). Then go
to google and search for Windows ports of Docbook/SGML tools (jade, or
ojade, DSSSL stylesheets, etc.). Install them and let us know what happened
(lyx -debug is your friend).

The realtion between the two is same as the relation between 'tex' and
'latex'. I.e., in context of LyX you are i
s layout for my wife. Take a look, try to understand what's
going on, and ask questions (here on the list). Some details are
unnecessary (she is a linguist, so you probably do not need gb4e package,
etc.).

section 3.3.4.5 is not the best one, but what
they wanted to say is that when you insert "Start Appendix Here" every
chapter and/or sections will be turned into new appendices. Try just to
create a new section.

except that document class file is not
CONVERTED, but the additional .layout file is created to help LyX
understand what is necessary from the class file. You will find a help how
to do it in Help/Customization.

And acutally, you cannot edit Docbook/XML, just Docbook/SGML (unless you
create special type in Edit/Preferences and then set up some creative way
how to translate between XML

because the current situation when LyX puts into .tex file some commands
and _user has no way how to influence it_ is insane.
