You may want to consider where your protein is in relation to the Unit Cell and
the Asymmetric Unit. Use the COOT File/Save Symmetry Coordinates/ to choose
the symmetry molecule that fits the CCP4 map.

I had a similar issue with the latest version of HKL2000. I had outsmarted
myself by using symbolic links to the HKL executables. The HKL paths must be
setup correctly for it to be able to find all the files necessary to read and
decode the .h5 files.
