Looks like I am having better luck with Xcode 3.2.1 + 10.6.2.

The following tests failed:

        sage -t  "devel/sage/sage/rings/polynomial/pbori.pyx"
        sage -t  "devel/sage/sage/symbolic/constants.py"
        sage -t  "devel/sage/sage/symbolic/expression.pyx"
        sage -t  "devel/sage/sage/symbolic/function.pyx"

With none of the pari problems that you reported. Although other people who 
have had the "flat namespace" problem have solved it by specifying extra linker 
flags.

info, that may help resolve the mystery.
