I was going to say "did you read the CHANGES file" but I now see I never wrote in there what I'm about that say :-/ There was a change in 2.03 to do with Message-IDs - but it's not to do with stripping. Pre-2.03, if QS saw that a message didn't have a Message-ID header, it added one. This meant that SA always saw emails with Message-IDs. However, this was a bad thing to do: as no "proper" MUA should be generating mail without Message-IDs. SA has rules to detect the lack of Message-IDs, and pre-2.03 was "lying" to it. So I removed it. Now if a message hits QS without a Message-ID, QS passes that to SA without the added "faked" Message-ID - and SA can score it correctly. Then after the scoring has been done, QS will add a Message-ID to it (if one isn't present) - just as it used to.
