So the problem is indeed with qmail-scanner, and not SpamAssassin. I haven't been using the st patches at all, with either 2.04 or 2.02, so the problem is with the original code. I did a diff between the generated qs2.02 and qs2.04, and most of the changes involved the Clam scanner. I've never been very good with perl, so it's a bit difficult for me to understand what's going on.
