libdv's decoder and encoder are not the highest quality ones. Have you tried ffmpeg? The exact options I forget though. I know for decoding purposes building smilutils with ffmpeg's libavcodec and using ffmpeg's DV decoder improved the decoding quality a lot. I do not know if the same is true for the encoding.
