Do you need the -n n ? You can also set the frame rate with the -F
option.

Hast the audio alreaddy 48kHz ?
Does mpeg2enc downsample the audio to 44.1kHz ?
You can check witht the -v2 option, andy mabe have to add -r 48000 

> mplex command is
> mplex -f 8  -o file.mpg file.mp2 file.mpv
When you run mplex do you see any hint that it creates a 24000/1001
(about  23,97) FPS movie ?
