Oh, sorry, I'm not sure why I thought you were on a Mac. In that case,
everything should be in /usr/local/share/lyx/. The problem may be that
you have an older install of LyX in /usr/share/lyx. Check that, or try
running LyX as: lyx -sysdir /usr/local/share/lyx. I've seen this kind
of problem before.
And by the way, you won't have a Resources folder on Linux. It's just
$datadir/lyx, where $datadir is set by ./configure and defaults to
$PREFIX/share. Here's mine:

bind CREDITS fonts lyx2lyx tex
chkconfig.ltx doc images scripts ui

As I said, though, I suspect your problem is an old version of LyX in
/usr/share, and that LyX is finding those libraries when it starts, and
is choking.
