I think you just are misunderstanding the references in LyX. The "Key"
is not what will end up on paper but the key that is set in the bibtex
file or the bibliography section.

You can set the key to whatever you like and the output will use "1",
"2" ... in the correct order.

The same goes for biblio-references the "Key

So you should really never use the default key given to you by LyX but
rather a memnonic(sp?) to rembemer the bilio-reference.
