I did both. The setting is (as expected)

   \font_typewriter "default" "FreeMono"

This does not (nor should it) change anything: XeTeX does not find
FreeMono -- so it is correct if LyX treats it as not installed.
This is the normal way to treat missing system fonts (be it because you got
a file from someone else with different system fonts on her system or
because you removed a font after creating a file containing it in LyX).

Things to improve in this context are

* LyX runs XeTeX five times until realizing that there is a missing font.
  (Error detection should improve)
  
* ctest tests do not report or store the logs for failed tests.
