Diego,

Could you elaborate a bit more on which .sty file we're talking about, and what is different in its usage versus e.g. natbib? For example, would it use the \citet, \citep, etc. group of commands, or just plain old \cite{}? Perhaps it uses its own specialized group of commands, in which case yes, proper LyX will involve touching the code.
