Additionally, this seems much nicer than not really knowing whether
Foo.eps refers to the Foo.eps in the current directory, or embedded in
the file, or having lots of popups asking if you want to overwrite
this file or that file every time you open an ugly embedded lyx file.

In short, if you want a nice easy solution Collect for output is OK*.
Unless I am missing something, my pico-vote would be no to "true"
embedded LyX files unless someone is willing to polish the UI till it
shines.

* I have an unfinished attempt at Collect for output lying around
somewhere if that helps.
