I didn't find a way to do it in the configuration file directly, but using this:
https://docs.gtk.org/PangoFc/method.FontMap.set_config.htmlit should be possible to use two FcConfig-s instead of just font_config_global, adding a variant of font_config_global that doesn't have paths outside of the LilyPond datadir.
(I didn't actually try yet.)
