Most likely they'll simply be handled the same way they are now - excluded from quickplay...which is a shame, really - they should simply allow have separate "opt out" checkboxes for custom maps and custom game modes, and let folks decided to opt out of seeing them, instead of essentially hiding all the great diversity from so many new players.
It was a custom map that led me to become a long-term TF2 player years ago, but today most players would not even be able to find it. There's a ton of great stuff out there that goes undiscovered the way the current system funnels new folks to plain vanilla 24/7, and it's still my hope they find some way to bring all the diversity back into the mix.
