As a followup to Tom's questions, for the stepper-based system have you 
run the latency test for at least as long as the time of the job(s) that 
failed (and longer, preferably)? Are your configuration settings 
consistent with the results of the latency test?

Also, did you check the dmesg output for more details?

Out of idle curiosity, what is your motherboard, cpu, etc.?
