Hi all, having exactly these same symptomps against my Zarafa 6.4.x IMAP server. Worked always well untill TB 16.x was installed as part of my regular updates. To make sure I have no corrupted messages or so I have been through the repair, compacting etc. but no luck. This afternoon I deleted my local TB profile (after having placed my mail folders in a local TB folder) then deleted my Zarafa mail account and all associated from the server. Booted Zarafa server freshly and recreated my email account (got a few calls in the mean time from people getting bounces sending me mail since my mail account was really completely removed for the sake of the test) and then recreated my TB profile. Reimported only my inbox folder with some 1100 msgs and synched completely being connected with eth in the office with LAN connection to server. During the afternoon, saw the same behaviour again (ie. redownloading all msg) and now being connected remotely over VPN it's even more obvious with the slower connection. Let me know if I can provide more/better details to help on this issue. It is quite a big issue, and as we update with Ubuntu regular updates as they come out automatically it is starting to hit other people in the office as well.
