Technically they just allow the specific clients, how they check it isn't really specified but of course checking the version number would be the first step... I'm sure there are other types of fingerprints. I assume they mostly just want a written policy to be able to ban users who cheat. The reasons I've seen is that beta clients occasionally have bugs that causes a lot of problems for these trackers, and I guess they just don't want to deal with the problems, they have enough problems fighting users trying to cheat. Non-beta clients can also be removed from the whitelists due to bugs or other problems. Not saying I'm a fan, and not every tracker does it, but I'm not going to complain much for a volunteer-driven service. Nor am I in any way an expert on this, I only repeat whatever little I've read in the forums.
