I don't think that this is different to my example of 'configure' script without corresponding .ac/.in; and I don't think that anybody is thinking about adding lintian errors for that or considering those scripts non-free (??).
I don't know what makes you think that it's okay to have configure scripts without source. If Lintian doesn't currently check for it, it's only because nobody wrote the code yet.
