I'm in the middle of the same project and have one small part of a holly strip 
with the same moisture problem. In fact it was so soft that when I sanded it 
gently after stripping the old varnish the holly in that spot was pretty much 
removed. Luckily it's hidden next to the mast under the table, so is out of 
view.
I'll probably just fill it with epoxy. BTW what are you and others planning to 
use for the top coat? I'm planning on using Smith's CPES to seal the wood, but 
haven't yet decided on varnish, one or two part polyurethane, etc.
