I reported a similar issue a month ago. I couldn't get my application to close with the CloseApplication feature either. I believe the verbose log showed the same Access Denied (5) error. I don't remember if my application was minimized or not. It's an old VB6 app, so maybe the top level window plays into it. I use Spy++ on the app, and never saw the WM_CLOSE message sent to the application.
I never opened a bug because I thought perhaps I was doing something wrong and I didn't have time to investigate it.
