I have managed to reproduce the problem I am having with CloseApplication in a simple install. The key seems to be that CloseApplication won't close minimised applications (and also a tray application that I use in the application I am trying to solve the problem for). I have written some code to simulate what the CA should be doing i.e. sending WM_CLOSE to the top level window and it works ok for minimised applications. So it sounds like there may be a bug in the CloseApplication custom action code.
Could anyone else confirm whether this is a bug. I have also found that on Windows Vista the "File in Use" dialog gives you an option to "Close applications" but on XP it doesn't. I assume this "File in Use" dialog is part of Windows Installer not WiX.
