Check that you are definitely running R9.  (Use the About option on the tray
icon!)  R9 fixed a bug that gave the exact behaviour you describe - the
clipboard would stop working after a while in a session.  It was because the
clipboard hooks were unregistered when the current desktop changed and never
re-registered.
