Have you actually run sa-update? /var/lib/spamassassin/3.001007 won't exist if you haven't run sa-update.

I have no idea what rules you're copying, where you're copying them to, or why your even copying them anywhere.


If the directory structure created by my manual installation of the 3.1.17
upgrade, where can I learn what that structure should be?

/etc/mail/spamassassin   is your local config dir

/usr/share/spamassassin  is the rules that ship with the tarball and is
                         only used if you haven't updated with sa-update

/var/lib/spamassassin/<version>    is the update rules for <version>
